A lot of people have different reactions to hot/spicy things.
For some people it makes their noses run.
Maybe your stomach just isn't accepting the pepper or the hot/spicy thing you ate.
Some people's stomach acids are different.
But also it could just be your stomach acid things it's an invader and try to destroy it quickly. That could be the ache.
Just a thought.

I don't know exactly but I do know that TRPV1 receptors in the mouth are what makes chillis taste hot as these are the same receptors that are triggered by dangerously hot temperatures.
I also know that Birds don't have these receptors which is good as they can transfer the seeds of a chilli plant to a new area and plant them via there faeces. However squirrels have lots of them.
These receptors also can grow used to the chilli and after a while will take less notice of samll quantities.
